Want to convert e30 electric top to manual

I want to convert my e30 (1992) electric top to manual. The motor raising the tonneau functions perfectly, but the top motor is broken. When I try and move the top manually, it will not go completely into the hatch, so the tonneau won't fully close. I read somewhere about it going out of alignment, if you try and move an automatic top manually (well, I did that...). How can I make this a manual top, AND put the top back into alignment? Thanks.
