Oh, here's the tip: You can remove the injector bungs very easily by tapping them out from the bottom with a brass drift and hammer. Only takes a few taps and they come right out. No need to dremel.

Also, where do the AAR hoses connect to/from in an MS install?

As mentioned above the kit was designed to keep the CIS look and give you the option to go back to CIS (Highly unlikely event) after you've installed the kit.

So most folks that install the kit know from the start they will never go back to CIS, so anything that is non essential for EFI is removed. This means cutting up the airbox and getting rid of non essential CIS parts.

If you go for the "Clean look", then the AAR will require a small air filter at the intake. You can use one those oil breather filters. The other side of the AAR goes back the the airbox via the existing aluminium hose. You'll also need an air filter at the oil cap location, a cone type air filter, and a 90 degree rubber boot, and 90 degree metal hose to attach the cone filter. Thanks for the "tip". I can't recall if the new EFI injector bungs will fit without the stakes ground away on the intake runners, though.
