If your HP/TQ values are truly below the factory specs with that setup, then I think you do have an issue.
Mike (mppickett ) has a spark table that advances his EDIS/Megasquirt ignition to as high as 36 degrees but only over a very short range during acceleration.
You may already know this, but you cannot use the timing lights with the selectable advance on EDIS systems. This will give you a faulty reading. You have to set the light to zero degrees and then read the advance using the pulley markings.
