I'd pull the whole thing. Sure it means a few more bolts, but the axles are really just dumb labor. Sure, you can fight around it and "might" save some time or perceived effort. BUT if you've ever had a new clutch pack that didn't want to line up with the trans input shaft, you'd regret it. I much rather hold a transmission between my legs and wiggle than an engine above my head.
