One nice thing in only running a single CDI box, is that you know right away if half of your plugs go down. With two boxes, the other plugs will keep firing with no change in timing and you might not realize it, should one box fail. I'm not sure if this would damage anything, but if I've paid for twelve plugs, I want them all firing! I often verify that the top and bottom plugs are firing, by disconnecting the corresponding Electromotive coipack units and ensuring that the car runs. Honestly, at idle, I can hear no difference between six plugs firing and twelve. Maybe at speed it's obvious?

The shortcomings with running a single box, is that I might be decreasing the plug power and straining the CDI box.. And of course, I wouldn't be able to nurse the car home on six plugs.
