Ok, I see... but yeah, you can still cut it with an xacto. Does not look ridiculous at all, have seen a number of them like that, its the only way to adjust the bars.

I don't see it as a water trap either, you could always use a thin "finger wipe" of silicone around the edge of the cover as well as the hole on the car, or use a rubber seal like the other 911s.
