Silicone will work fine if it's cleaned properly,
You just about have to let it drain overnight and still clean and install quickly before more gear oil can wick down to the sealing surface.

Case sealer is an anerobic compound designed for metal to metal machined surfaces.

It is not ideal for anything else requiring an o-ring or paper gasket in your case.

It's also more prone to failure through contamination than silicone

Try to use a good silicone like permatex ultra-grey. There are no small oil passages to stop up in the trans like there are in the engine so it is not as dangerous to use silicone on the trans...
