carbon buildup on intake valves

As some of you know, I'm in the middle of my EFI project. I'm not tearing into the engine during this project 57K miles. I want to get everything working correctly and save a rebuild for when I replenish my piggy bank in the future. I did replace my valve seals due to oil consumption at the rate of 1 quart per 800 miles. the valve guides felt good, but it was obvious the seals were worn. I noticed while preparing to mount my carerra intake there is a lot of carbon buildup on the bottom of the intake valves (when viewed through intake port). My project will include water/meth injection, which I understand will help clean/loosen buildup. My concern is loosening up this crap will cause other issues. Anyone have suggestions?
