Labor rates on gearbox work is all over the map, usually between $75/hour and $125/hour. Figure 6-8 hours for a standard rebuild. Another 4-6 hours if it needs the R/P reset. So, usually $800-1000 for most places.

Given your location, I suspect I know one of the shops that gave you a bid. If it's who I think it is, they are always the high bidder. But they do superlative work with no stone unturned on the inspection and repairs. On the other side of it, Gary Fairbanks does a fabulous wham bam thank you mam rebuild. One of the things that lets him keep his prices down is one of the largest collection of good-used within spec parts in the country. As Rarly8 said, parts can break the bank when you are talking about $200-300 dog teeth, $200-250 sliders and you don't want to know the cost of bearings:

$725 for a mainshaft bearing?!?!? If you need one, and Gary has a good used one, expect it to be 20 cents on the $1 of that price.
