will a GSF 1.65 OD headers fit a 3.6
Is a 1.65 primary too restrictive on a 3.6 turbo? I know that GSF headers are not as good as others etc.. but I am restricted by budget and can get a set locally, cheap.

I was planning on buying a K27s or HF from Brain, so I'd look at getting a set of Brians headers down track.

That is what I am running on mine.. (Just got the set from Brian)... Remember, these are turbo engines... yes they need to breathe, but we also have to keep exhaust velocity up. Personally, I would not go any bigger....

Primary/secondary optimum size depends on a lot of things. Most importantly how much air will blow through the engine; boost level, redline RPM and anticipated HP at xRPM. Displacement is much less a factor than these others.
You need to match your exhaust port size so if you use the GSF take the time to cone the gasket protectors so you have smooth transition from the heads to the primaries.

I'm talking (1.625") OD. It seems a little small for 993 heads. If I go the stock 993 headers and M&K Y pipe I need 2 waste gates, what waste gates do you guys use? Stock or can I use a pair of Tial WG

I use 38mm TiAL on all my dual wastegate setups.

Depending on the build, 1.625" may be too large. Your boost level, amount of air blown through the engine (turbo and porting), redline, xHP @ xRPM goals all affect design for maximum exhaust velocity without choking the engine. With your large heads you would want to open up the gasket protectors and flange area for a smooth transition.
