As many times as I have had all that apart I have never had air in the lines be a problem.
If you feel like that is an issue you can turn the key on and push down on the spring loaded "thingy" between the fuel head and AFR that is used to adjust the mixture. This dumps fuel into the cylinders so be careful l. What b I have found to be an issue that sounds like your problem is fuel leaks. A very small fuel leak will cause it to run bad. If the fittings on the lines don't go straight into the injectors and the banjo fittings they will leak. Do not over tighten. Replace the washers on the fuel head if you have had them off

+1. They will bleed themselves. You could remove injectors then recouple and check individual flows in collector bottles. That will isolate the issue since it seems to be related to fuel head.
