Flywheel/Crankshaft Rear Seal Installation.
I have just fitted a new rear crankshaft seal and have installed it fully in so it is no flush with the casing but is recessed a few millimetres. Is this wrong and will it cause a leak problem? I have Haynes manual, Wayne Dempseys book and Bentley. None say how far to install it but just that it must be installed! Originally it was flush with the case and this seems to be the favourite installation depth. Normal procedure for fitting a lip seal though is to install until it bottoms out so it is installed perpendicular to the shaft it is sealing (Like the No.8 bearing lip seal). This cannot be guaranteed otherwise, which could result in a leak.

The first time I installed the seal like you did, and it leaked. When I replaced it, I left it slightly proud and it sealed well.

The Crankshaft can wear a bit where the seal touches the shaft. So it wise to not put it on the same position as it originally was (flush). In or out a mm or two is the way to go, but don't drive it in to deep as it might block one of the oil holes that sit behind the seal.

How far in?
If the recess is more than 2 mm or more, I would replace it. The crankshaft oil seal is not that expensive compared to the time involve for doing another engine drop. Some people would consider it acceptable others not. So what's the actual recess distance (mm)?
