engine knock

Dear forum, I have a 2012 328i that was towed into the shop as a ''broke down''. received misfire codes, swapped coils, didn't respond logically so installed new coils and plugs. When we were able to get the car running without misfiring (temporarely), we noticed a vibration, knock in the engine. Has the rhythm of a rod bearing, but not the metallic bang and sounds like it is coming from the bell housing. We had prior to this info, changed the oil. We cut open the filter but no metal what so ever and of course the drain plug is not a magnet. This is a N20 engine. Trying to determine is it engine, is it trans. any good input will be appreciated.
