I have 98 boxter. Recently i replaced little plactic ball sockets that broke. After that I alogned the transmissions and things seem in correct geometry. Problem is every other time I close the top there is a loud thud in sometimes left and sometimes right transmission. This results in nothing broken but transmissions do get out of alignement. If I push on the microswitch on top of the motor durning closing operation the delayed stop works fine. Any clue?

Look for spots where the transmission mechanism could be rubbing on the frame bars. You may need to bend the transmission mounting points so that it does not rub.
