Never mind guys, it turned out to be a stupid mistake after all. Finally had a chance to open up the ignition coils and test the ignition. Found that all plugs from the harness wire to the ignition coil had bent electrodes so the plug was not going all the way in but enough to lock into the coil.
It is highly unlikely to screw up the timing if crankshaft is rotated with the timing chain is in place but I was worried reading other forums.
