I would agree, just removing the half-shafts should have no affect on the function of the clutch. What year is the car? Cable or hydraulic clutch? If cable, you haven't placed a jack or jackstand or other item such that it would interfere with the cable or clutch arm, have you? If hydraulic and you've jacked up the rear of the car only, would the angle of the car affect the fluid level in the reservoir such that clutch master cylinder is "starving" or sucking air?
