Started taking apart my shifter to replace the bushings and realized it shifts perfectly when car is not running.....
When driving it's a different story, hard to shift. Should I even be changing the bushings?

This is normal. I would replace them still. And while you are at it adjust the clutch cable. If you can't adjust within spec then replace it. Drain and re-fill the transmission with new gear oil. Doing all this is pretty cheap, and solves a lot of transmission/clutch issues.
