Sunroof won't completely close

Installed new cables and transmission. The sunroof panel will always go to the closed position but will not go up and lock to be level with the coupe roof.

Have you searched "Sunroof Repair"? I just went thru this with a 69 and there are two adjustment screws at the rear of the sunroof attachment. Slide the headliner back and the sunroof all the way foward and you will see it (it would have been the front most part of the cables that you connected to the sunroof panel). Lossen those and push the sunroof into it's highest position or when it's flush with the top of the roof then tighten.

If you do the search you'll find a lot of info on this...on my car it was never quite flush with the roof, but it was pretty close. Also the felt that seals the gap between the sunroof and the roof sometimes prevents the sunroof from closing completely.

I just replaced both cables, transmission and the headliner. I searched many times how to replace cables etc... . This problem is a little different. The panel moves forward to the proper position then won't raise up at all. Then I try again by retracting and advancing the panel and then it will raise into position. Sometimes it will take two or three times.

There are adjustments for height at all four mounting points. The front of the roof is adjusted by turning the knurled knobs before you bolt the slides on. Sounds like the rear may need to be set just a little higher by loosening the set screws on the cable guides and positioning the rear just a bit higher.
It is also possible that the sunroof cables are not even and the roof is closing slightly crooked. Fix this by removing the sunroof transmission and pushing the roof fully closed from inside. Make all the adjustments you need to get the roof closed flush and centered, then reinstall the transmission onto the cables in this closed position. As long as your felt roof seals aren't overlapped you should be good to go.
I've just went thru this yesterday re-gluing the sunroof headliner.

After I replaced cables and weatherstrips, mine had a problem popping up into the fully closed position. Turned out it was just a tight fit with the new weatherstrips. The motor didn't have enough power to pop it up when it hit the stops at the end of forward travel. After a cycled it two or three times it finally popped up into fully closed position. This was in addition to getting everything adjusted properly as discussed above.

Mine failed to pop up fully to close even though it was adjusted correctly etc. Turns out the motor was getting tired. A new motor solved the problem
