I made a dumb post earlier today, and I should correct it before anybody gets the wrong idea. I questioned the need to "store" under the nut the fanbelt pulley shims that weren't between the pulley halves. I just went out and measured the depth of that bowl-shaped washer that goes under the nut and applies pressure to squeeze the pulley halves together, and it became obvious to me that the "extra" shims are needed in order to allow it to bear fully against the rearmost pulley half. So yes, you do need all six shims on the alternator shaft, whether they're between the pulley halves or not.
