Have you driven either car? They are different in several ways: shifting, power, AC quality. Once you know what you want, the best things you can do are:
-Buy the best example of the newest car you can afford. A fix-er-upper will cost twice as much in the long run.
-Look for complete service records with receipts. Unknown service history (or repairs done at Jiffy Lube) is a major deduct.
-Get a Pre-Purchase-Inspection (PPI) from an independent mechanic who knows air-cooled Porsche. It will cost you a couple hundred and could save you from making a "thousands" mistake.

I like the 88. But still follow what Joe says. If you can't do your own repairs these cars can be expensive to own... even if you can do the repairs. You don't mention what you want to use the car for.... e.g. weekend driver with AX and track use or daily driver or ?
Getting an 88 with 42k miles does not mean you will not soon have issues.
An experienced mechanic can listen to the valve train and perform a general check out and inspect repair or service docs.
I think over the long haul you will like the 88 better, more likely to have a friendly shifting trans and a more reliable injection system. That being said there are plenty of people here that have had very good luck with SC's. A good running SC is a very nice car.
Do a search on SC's vs. 3.2's - the general rule is to get the later model when considering SC and 3.2 cars... when you get into the 3.6 cars the conversation seems to get complicated. A good running 964 or 993 are nice as in better everything but not as direct/raw of a driving experience. This has all been discussed by people that know much more than I do on this site.
