Cleaning half axle

I've have my half axle removed for a bearing replacement and it is covered in thick grease and dirt. I know I can wipe most away but can I use a brake cleaner or other solvent to perform a thural cleaning around the CV joints and rubber boots?

My worry is that the solvent will penetrate the CV joint and degrease the CV joint.

Yes

I have done this many times, you clean them very well with carb cleaner and relube them with new grease as soon as you are done! You should remove them to do it properly then reinstall them!
