Window glass adjustment on a Targa

I know how to adjust the glass as far as how high or how low it goes. The problem I am having is with the passenger side glass not completely sitting into the top rubber trim. It seems the back of the glass sits further away from the top rubber trim than the front of the glass does. I have had the entire frame out for a repaint this past week. The drivers side glass is sitting perfect after I installed the trim and made height adjustments. The passenger side is not seating properly and there is some binding when the glass is just past 3/4 of way down. In other words it binds slightly then continues the rest of the way down. I know this is not correct and it has to do with the frame rails not being aligned correctly. I believe I can figure out the binding issue. What I am looking for is any suggestions from the experts on how to fix the glass to seat properly in the rubber top seal? This issue occurs when either I close the door or lower and raise the window.

As you know the glass is adjustable for height.

It is also adjustable for squareness in relation to the window "frame" channels.

You need to loosen the two bolts that allow you to "cock" the frame into the most square fit.

The bolts are located toward the rear of the door in relation to where the slot for height adjustment is.

I have a similar issue on passenger side door as well, would like to see more before I pull the door appart

also the side trim on the targa roof is adjustable .. there are 4 or 5 phillips screws that allow the rubber piece to be alligned with the window.

The problem i see is with so many adjustment points available where does one start ... ie what becomes the reference.
