Tuning Basics ?

Now that I've got my car home, it's time to begin the real projects. First steps will have to include getting the engine dialed in. I know for a fact that the timing is off (A PO had a problem with the vacuum advance and simply disabled it and adjusted the static timing to compensate for the lack of vacuum input). I fixed the vacuum problem and fiddled the static timing by the seat-of-the-pants method. Not too accurate, but it ran better than what I started with.
I've got hard starting and poor off-the-line pickup with backfiring and misfiring.
I plan to start with points, plugs, rotor, cap and timing. I expect that will help, but I suspect the same PO may have fiddled the CIS as well as the timing.
Leads me to step two: What's the best resource for a CIS set-up procedure? Does having headers instead of thermal reactors change the situation? What else should I be looking at and thinking about?
Thanks for the help.
