how do i align the gears without disassembling the whole transmission?

First thought is the linkage....
If the trans was shifting fine before the removal of the engine first check your shift linkage...
see if you have everything correct there on the reinstallation....

You can remove the linkage at the trans and see if you can shift in and out of gears...you can do this by hand...little stiff but can be done by hand...

How did you replace the oil cooler? Did you remove the engine?

As suggested, check the linkage. If everything is OK, disconnect the linkage at the transmission end and try to manipulate the gear selector at the transmission directly. If no joy, unbolt the side shift console (where the gear selector goes in) from the trans case. Drain the oil first, unless you want to dump it all when you unbolt the console. Try moving the shift rails directly. If no luck with that, it's likely time to disassemble the trans.

Hopefully one the folks who knows more about the insides of those things will pop up and correct me if I'm wrong about any of the above...

Dave you're dead on...I think the linkage reinstallation is the issue...just doesn't seem reasonable for the trans to lock up if it was shifting just fine before the cooler replacement..

If the trans if locked up it is a heck of a lot easier to work on the guts with it out of the car....
