clicking noise
 
I've had my car for about 3 months with no problems until the other day. After driving it on the highway at highspeeds for about 10 min it started clicking. At first I got scared that it was a knocking, but then when I got it back on the streets it felt like it was running on 3 cylinders. Now the problem is happening more frequent but only while on the highway. As soon as I let the car idle for about 2 min it goes back to normal.

Is this bad FI or maybe a fuel filter? Any other ideas/suggestions?

When you bought the car you no doubt researched the service records and had a PPI. When was the last service?
Have you checked the oil level?
Need way more information unless you want several hundred guesses on what might be wrong....

...not to mention, the description of the alleged "ticking" noise needs to be a bit more specific as well

I get the oil changed every 2000-2500 miles, and I'm almost positive the clicking is the spark plug not sparking the gas

injectors make a 'clicking' noise when they open and close. Could be one is getting stuck or running poorly.

Getting the oil changed is not a service. Still require more details.

I know its not a service, I was saying that for the oil levels. The car recently had a tune up. As far as services, my mechanic has been on the verge of quiting for like 2 months so getting him to look at my car has been impossible...

There is no such thing as a "tune up". There is a maintenance schedule in the owner's handbook with all the details. Unless you know exactly what has been done to the car and when it was done, but do not have anyone to work on it and you aren't sure of the problem don't drive it until it can be looked at. Broken 944s are worth maybe $500 or less.

Have you looked under the hood and visually checked to see if anything is not where it should be? Sometimes a part not connected properly or just loose causes all sorts of problems.
