Also check your quarter window seals. These dry out, take a set and then leak. I'll bet you find that even after you've got your battery box patched you still get water back there.

Have you torqued up that caliper? If not, torque it up and see if it moves. Sometimes they can sit cocked before the mounting bolts are tight.

Agree about loading the caliper before installing it.
