Intermittent Cooling
I have a 2006 997 and added a 2005 Boxster non-S. The a/c on the Boxster works great, but every few minutes it stops blowing cool air for about (4-6) seconds and will start cooling again. Anyone knows what is going on here... I'm assuming that the system is freezing up caused by air and moisture in the system that allows ice to form and block the orifice tube.

I would check the A/C compressor when it stops blowing cold air, and get a read on whether it's shutting off or not. It makes sense that the compressor will shut off when the evaporator is frozen up, but it will typically stay off for a longer period of time then (not six seconds), while it melts and unfreezes (like 10-20 minutes). First thing I would do is check the fluid in the system - if it's too low, then you will be triggering the low pressure switch, and the system will shut off. Likewise, if it's too high, the same thing will happen (which makes more sense, since it's only off for six seconds). You may have too much refridgerant in your system.
