Misfires with P0300, 0313, 0123, 0222, 1229

All:

I have a 2002 Mini R50 base model, no modifications. I am throwing codes that prevent me from pass CA smog inspection. The first 2 codes are random misfire codes, one with low fuel. The other three are all pointing to Accelerator Position Sensor and Throttle Position Sensor issues. Could issues generating these codes cause a misfire? Could someone point me to what to check to see if I can clear these issues?

I have already changed out:

Spark plugs
spark plug wires
Distributor cap/coil

I'm pretty sure the misfires are not due to the ignition system because of those changes.
