I just fixed the same problem on my 996! The fuel lid was not locking. I was able to observe the locking pin extend and retract bit it did not lock. The pin was wobbly in the opening, meaning it was just floating in a large opening from the body. I could see that if something were to direct the pin in the proper direction it would work.
I searched Pelican Parts and discovered a guide bushing for $1.50
I simply snapped it in place and the locking pin now locks! A very easy fix indeed.

I have a 99 C2 Cabriolet and checked inside the gas door. I see the plunger which I can pull and push in and out. It is a black plastic pin and makes a whirring sound when I move it. Is this supposed to lock the gas door when i lock the car. If so mine does not move. I pushed it full back and locked the car and it stayed pushed back. I pulled it full out toward the gas cap, locked and unlocked the car again and still in didn't move. I checked the inside of the gas cap door and see nowhere for the pin to go into in order to lock the door anyway. I can still start the car with the gas cap compartment door full opened. After reading your posts, I wonder is mine working or not. I presume not. Please tell me how this system on your car is working. I did hear from somewhere that the car should not start if the petrol compartment is opened. Mine does. Has mine been bypassed by the PO some way I wonder.

Yeah, the black pin extends and retracts with the key fob lock.
If it doesn't move, then the motor must be broken. Dealer trip?
