Had my hard top on my 996 for about a year after not being on it for about 10 years.
When trying to close the soft top, a small click click happens followed by a quick pause, then repeats with the click click. No parts move side flaps, rear etc. I don't think the rear windows will go up now either. I would check the control unit for faults, and run a calibration. Check all fuses and also try to roll the windows up by holding the key in the drivers door lock tumbler to the right, lock position for about 30 secs or until the windows and top go up.
