I should have mentioned these things in the original post:

The noise happens in all gears and goes away when the clutch is depressed. The clutch release bearing was replaced not too long ago...

There's a horrible whining/grinding/whirring noise coming from the transmission that as far as I know (been told by my dad who handed the car down to me) is a bad bearing or two in the transmission....
