Won't go in reverse and losing all gears.

I rebuilt my engine and replaced the clutch. Now I think the linkage is messed up because I had all gears but reverse. Then 2/4/6 no just 2??? Someone please help me. Also the engine was running great now there is a bunch of misfires after putting 50 miles on it? Thoughts?

Your cables have popped off at the transmision probably.... assuming you set up the shifter correctly. The clips there aren't great.

As far as your engine troubles go, I would talk to the man who "rebuilt" your motor. Your post does not have the tone of a DIY engine builder, so I am assuming it wasn't you.

If it was then you're going to have to go back through what you did. Cam timing would be a good start.

What was wrong with the engine that caused you to rebuild it? How well was it running for those first 50 miles?
