Yes, the new paint will likely oxidize at a different rate than the old. Having the whole car cleared will minimize or eliminate that.
Ceramic coating in my opinion is a waste of time and money. If it actually did last three years, it would be about three times more than what my knowledge of the product leads me to believe.
If you want more or less maintenance free and you're not concerned about the look of clean, shiny guards red, then clear it. You'll likely be happier in the long run.
