Hey nick , so I got all my problems sorted out but now the transmission won't go all the way on it is lined up correctly just about an inch further and its on the shaft is lined up it seems there is a part at the top with a cog that sits on the fly wheel I don't think it's lined in properly it moves too what is it ?

The starter motor? You can remove it, so it is out of the way.
