I pulled the slave cylinder and the plunger was covered in thick black grime. Is there a way to clean the cavity where the new one goes and is the black grime and indication of something worse??

Black grime could be from a fluid leak that is now covered in clutch dust. If your clutch pedal is high, the clutch may be worn.
