I guess I don't understand why you want to change only two of the four CV-joints rotation ... I always swap ends on each side of the car, always keeping the left axle on the left side of the car, changing inboard to outboard ends every time I pack the joints every other year. It probably doesn't make much difference whether you swap or not ... the main thing is NOT neglecting the joint's lubricant or boots!!! If you find lubricant all over the place and a cracked boot, you can bet that particular CV-joint has already been damaged, maybe fixable with new ball bearings, or maybe not ... if the races have been scored, scratched, pitted, etc.
