Of course I would take the sedan over the wagon. Lighter, and looks better. THe wagon... is well a wagon. if they made it in a hatch (gti) then i would rock it like a hurricane.

Only other thing I can think of that you havent already, would be the ECU, check to make sure that the battery tray didnt rust through. If that happened, then its possible that your comptuer got wet, and is causing these problems.
