Get the rear end high. Then lower the car on to the engine and transmission while trying to keep them both in the same plane. I put my front t-bars on one notch of the jack stands to try and keep the car level.
Also, I kept the motor on the ATV jack and used a second car jack under the tranny so I could easily change the altitude of the transmission.
