You are correct. The thicker side of the seal is the top and when the roof is closed, the velvet seal is compressed. The rear seal, which is glued to the contour of the roof panel, should be positioned like the seal glued to the front of the roof opening. There are threads on this board which shows pictures of how the seals should look and hints on how to trim the rear seal where it meets with the fixed front seal. Try the search feature if you still have any doubts.
