WOW, only 2 years of warranty, eh? Anyway, you should have nothing to worry about... not at the mileage level you are at!

Battery will last between 4 and 6 years, depending on how you treat it... some even longer! (I still have the original Battery in my HD and that is an 01)
Final Drive is NOT maintenance free and you should change the oil around 25K miles... you might have to do it yourself or pay for it... it's a little more labor intense but worth it... I'll tap a drain hole, once I get to that point!
Flat spot... I resolved mine with the install of a techlusion... works just as well!
The engine should not gibe you ANYTHING to worry about... noises vary, mine is a bit noisier that other people's I rode with, but not so that it indicates imminent self-destruction... they are just a little noisier that your jap i-4, ESPECIALLY at start-up... get over it!

Clutch should l;ast at least 40K miles... I know some that are still in at over 100K miles...
