I agree.
If you get alternating lights at key on, I don't think you can clear the fault just by installing a battery and riding, no matter what you do. Supposedly you can home-clear the fault on the S with jumpering pins and avoid the dealer visit, but I don't think it is very straightforward like it is with the GS.
As others have said, I'd get a new battery, clear the fault, and immediately flush the system with new brake fluid. Then keep your fingers crossed.
