I've looked at the rise of the window and from what I can tell, it looks like its coming up high enough. It clears the top of the vent window by about 1/8 of an inch.

I think you may be on to something here. My problem may be opposite of what you have. My window leaks towards the front (i.e., higher in the back)...is this going to require an adjust ment to the window on the tracks?
