I bet you got one of the o-rings on the intercooler dislodged/torn/poorly seated, or forgot to connect one of the hoses (one of which goes to the AAR, and the other going to the wastegate). A big air leak at the IC will cause these symptoms.
Of course, the other things you've checked will cause the symptoms too. Either way, don't worry about permanent damage. You've just got something loose (electrical or air or vacuum).
