My cd player was (and still is) located behind the driver's seat, on the floor, in an enclosed case that matches the car's interior, it's covered with (brown) leather.

If you don't use the back seats (not many people do), than this is a good enough place, away from the elements, unlike the hatch area, which is another place to put it, if you're sure there are no leaks.

Yet other places; in the glove box, or just under it, on top of the passenger foot-well area.
