If you wanted to go to a bigger engine, a 3.6 from a similar model year 996 is your best option. They are also rather plentiful. You could also do a 3.8 from a similar vintage and it would work.
As Nick says, the easiest is just doing a like to like swap, put in the same kind of engine you took out. I would recommend against trying to get a 987 engine to work - it would be a lot easier with a 996 3.6/3.8.
