Matt, the top picture is the charcoal canister for the gas fumes. It should have a hose routed to your intake to burn off the fumes (or is that the smaller nipple for the vacuum line..I can't remember nor can I tell in the dark picture). As long as the intake connection point is plugged and you don't have an intake leak, it's fine. I pulled the canister out of my car, and I was told by the gent (great P-car resource) I bought my motor from that a lot of folks have done so.
The bottom picture is of the nipple that the pre-SC cars used for oil fumes to the intake. On your newer motor, the oil fume is route to the back of the CIS boot. The plug is needed because Porsche probably used older air boxes to deplete their inventory.
