I think there are drains in the front of the sunroof area as well that tend to clog up, although the problem is more likley to be the rear sunroof drain holes.
Another possibility is the windshield seal or rear window seal. When it is raining heavy, look to see if the water is dripping into your car from the bottom inside corners of the windshield. You might be able to fix it with some silicone sealant, but its hard. Check sunroof drains first.
Once the padding (insulation, sound deadening pad) under the rear seats and seat back area gets wet, it is very unlikley you will dry it without removing it.
A bowl of white vinegar placed on the floor of the car will also absorb odors.
