I have a 2002 Boxster. It runs well after having replaced a defective clutch installation done just before my purchase.
I have time to pick out an ideal engine for this car. What would be the most straight forward 996, 997 or later engine for a 2002? if you have a Boxster, I would grab and engine from the same era. For example, choose an engine with the same Variocam as you have, this will make the swap easier.

I second BYprovider, both engines use the same ECU therefore you will not need to worry about changing or modifying the DME harness.
Afterwards you will need to remap your OEM ECU for the 3.4L 996 mapping. Otherwise you will be leaving some performance unused.
