headers
what are the options for mounting headers, when they are a little out of alinement?

You can use a ratchet strap, or series thereof, to pull the primaries around until you can jelly the header on.
It's not ideal, as you're likely to hear a lot here soon, but it will work. The alternative is to get out the oxy-acetylene torch and a jig and heat up the primaries until you can bend them into the correct shape. This is, imho, riskier than pulling them with ratchet straps. But it is a much better solution if you have the skills/means to pull it off.

How much is a little? And are you having trouble getting the primaries on the heads, or is the problem that the muffler doesn't line up with the header collectors?

I use an old manifold spreader when the tubes need to be moved around.
Google "exhaust manifold spreader" You could likely make something up using a bolt and nut to spread it out if they haven't moved too far. Out of parallel will take care of itself once you bolt everything up tight. |

You can also double stack gaskets to even them out if they aren't flat
