Light Problem

Okay, so I just finished doing a top end rebuild of my poor snapped headstud 3.0 liter. Now i threw everythign back in the car and the ignition would not work, so one of the things I checked was my car alarm (Viper 500HF), i disconnected it and reconnected it, turned on the valet mode and turned it back off, and then left it. The problem turned out to be the wiring harness from the cd box to the coil. Anyways, I got it to run, the car had been sitting outside for 4 weeks without a motor and now the front right headlight, brake lights, and indicator lights won't work. All the fuses are fine and the hazard lights still work. It seems odd for all those things to go out at once so I figure it still might have something to do with my car alarm. Any ideas?
